The Chief Operations Officer is at the top and is immediately followed by the Deputy Chief Operating Officer. Both are part of the Transportation Security Operation Center (TSOC). Coo Administration and COO Budget falls under the office of the Chief Operating Officer as well as five Program Offices. They are:
- Office of Law Enforcement
- National Explosive Detection Canine Team Program
- Persons with Disabilities Program
- Domestic Nuclear Detection Office
- Special Operations Coordination
Four areas fall under the office of the Chief Operating Officer. They are:
- International Programs
- Transportation Security Intelligence Service
- Compliance Programs
- Intermodal Programs

The Director of Operations is above the Chief of Staff and also has five operations under its authority. They are:
- Emergency Preparedness
